Gene Expression

Dot Size: Represents the percentage of cells in each identity class that express the feature above a certain threshold (non-zero expression by default).

Dot Color: Reflects the z-score normalized average expression of the feature in that identity class. Darker colors typically indicate higher scaled average expression values.

Gene Correlation

Computes the correlation of genes with red color representing positive correlation and blue color representing negative correlation

The dendrogram represents the hierarchical clustering: genes that are closer together -> higher correlation and similar expression

Differentially expressed gene summary table

p_val (raw p-value) : Shows how statistically significant the differential expression is

avg_log2FC (average log2 fold change) : Measures expression difference between ident.1 and ident.2

pct.1 and pct.2 (Percentage of Cells Expressing the Gene) : pct.1 -> Fraction of cells in ident.1 expressing the gene, pct.2 -> Fraction of cells in ident.2 expressing the gene

p_val_adj (adjusted p-value) : Corrected for multiple testing using Bonferroni correction
